I have an RTC PCF85063A breakout and want to know if I can safely use a CR2032 in the battery holder, which is declared as not chargeable. Does the board protect the battery from being charged?

Yes, it’s perfectly safe to use a CR2032 battery - the breakout includes a diode that protects the battery from being charged.
